Okay, I'm wanting to modify how Bastila starts out a little bit. I want to modify Brejik's drops so he drops a single bladed, yellow lightsaber and I want to modify Bastila's starting feats so that she has the first level of Dueling instead of Two Weapon Fighting. How do I do this?
You can modify Bastila's default feats by editing all her UTC files.
And you can modify Brejik's inventory by editing the tar03_brejik031.utc file found in the Swoop Platform module on Taris. (tar_m03af_s.rim)

k_ptar_hassaber.ncs -> Checks if you looted the saber from Brejik's corpes
k_ptar_lootbreji.ncs -> If not Bastila will loot him during your convo.
bast_temp_saber.uti -> Leviathan template for Bastila vs Malak.

Well, Death, I think I might like to get my hands on your version. I managed to figure out Bastila's utc file and Brejik's, so I was able to loot a yellow single-bladed lightsaber from him, but Bastila still looted her double-bladed one during the convo.I also didn't know about the Leviathan template I would need to change. If you could get me your files that your created, I would be extremely happy.

Dump every thing in the Override folder. The only bug is at the very end of the Leviathan confrontation. Before the door closes on Malak and Bastila she doesn't have a saber equipped. I never got that sorted out. Also this doesn't change Dark Side Bastila(temple summit, starforge). She'll still have her red double saber.
Just curious about the canon...Bastila's bik clip fighting Revan with the single bladed hilt, that was her Padawan sabre, right? And Revan hesitated seeing he didn't want to slaughter a young, innocent girl (she'd be 18-19 in this sequence if she's about 20 in game), so this factor and her unexpected Battle Meditation allowed Bastila to down him.
These things and her assignment to escort the PC combined to get her elevated to Knighthood even though she is a bit inexperienced for the role, but she is a talented Jedi and did manage to construct her own Jedi sabre, the double bladed one we see in game.
Personally I prefer single bladed hilts or twin sabres for Weapon Masters, thinking the double bladed hilt was something rare and suited to Jedi from strict warrior cultures (eg. it suits the Handmaiden in TSL but I think too many NPC's and villains have them). I would've preferred Bastila written with a single hilt all the way through as I think it suits her personality more this way, but it'd be nice to see a complete mod which changes every possible appearance (including bik movies which can be altered to use the shell instead as in some TSL movie mods to include visual customisations into the clip), and dark side appearance, for the single bladed hilts.
Such a thing would definitely be a mod worth uploading to Kotorfiles.

I'm not crazy about Jedi using saber staffs but it does suit her character and it ties to her falling to the darkside.
These exotic weapons are rare, and most often associated with Jedi attracted to the dark side of the Force, for whom reckless aggression is sometimes considered an asset. The double-bladed lightsaber is capable of inflicting more damage - but is also less precise - than the single-bladed variant.
Also if it wasn't for Malak, Bastila and the rest of the Jedi strike team would of been toast. Revan would of most likely kept Bastila around to turn her and use her battle meditation. But if it weren't for that ... toast.

I can deal with Dark Side Bastila having a double bladed saber. It seems like it would make sense that Malak would have trained her in using a double bladed saber since the double saber seems more dark sided in its very nature than light sided. I say this because it seems like more of a kill everything in sight warrior's weapon than a single bladed saber.
