I'm looking for the script that affects GBL_MAIN_SITH_LORD.
There seems to be a script that first when the player chooses to end the game and go back to the start menu.
I have a model for one of the menus which shows up when i alter the .ini file but once i enter RoR and then leave the game it is reset to (0) or sion's model. The model I'm using is for number (3).
Is there a way to refine this function GBL_MAIN_SITH_LORD or remove it.
Does anyone know if and what script would fire then ending your present game?

You could probably just replace all the menu models with your custom one. But as for a script, I have no idea.
even after replacing the model (so far, I've replaced 2 of 'em: Traya & Kreia), once you quit your game and return to the main menu, the game changes the model back to the default (Sion). During TSL, once you've reached certain points (like the cutscene that reveals Nihilus), it will no longer default to Sion, but show a new villain. We need to learn how to make it permanently show the newly modified models.

Just for future reference (in case someone else wants to try doing this), how'd you solve it Logan?
My guess is that he renamed the models of the new Sith Lords to replace Sion & Co., according to this from your provided linkThe model files used for this are mainmenu*.mdl/mdx at least (where * is a sequential number).
