Just wondering,
Will USM, ss_Skip Peragus and ss_Prestige Padawans work together without missing anything later on in the game due to certain files being overwritten?

No they won't, I know for a fact Prestige Padawans messes with USM's NPC's making their own lightsabers, the dialog choices aren't there for that, and I think Skip Peragus will mess with Kreia's lightsaber appearing

Then what do you suggest I do to make sure I can use them all three. I could drop ss_Skip Peragus but I definately need/want USM and ss_Prestige Padawans.
What this means is you will have to either merge the files that conflict manually (likely dialog files and it is not an easy task for the unprepared), or you will have to pick and choose the mods you use according to their not sharing any files between them. Some mods just won't work with others, sad fact.

what about the skip peragus mod because i can't find any file confilcts between the mods from the two links you posted.
i don't have the skip peragus mod so i don't know about that.
the prestige padawans mod doesn't have any dialogue in it.
Have just found the skip peragus and have put all the files from all three mods into one folder. No files get overidden. I personally don't see the problem.
