I have a some modules that are completed in my mod and I'm read to start reskinning them. My question is that I know you have to Hex Edit the module's core files and change "example" the referance of m13aa to say m65aa. Will running through the process of this in any way, shape, or form affect the properties that I have created so far, such as mess up the GIT files or anything?

As long as you change the .git and .are files name to the new module's model (m65aa), it shouldn't affect anything other then the module's appearance.
