First of all, "funnest" isn't a word.
Second, multiplayer for Jedi Academy has gone down the tubes. I'd recommend a different game if you want multiplayer.
full force full weapon ctf is good :)
The last time I even checked was last summer and it was just for giggles. Nothing but 8 year olds and water heads, sometimes both.

Siege for me is probably the most fun mode, assuming people know how to play or make an honest effort to learn, that is! ;) A close second for me is CTF (but that's true of just about any online game I have played).
Siege is dang fun. Kudos to RazorAce and Kurgan for helping keep it alive :)

i like siege and ctf(alot of siege) but siege always lags for me and CTF is well a once in a while thing i just do ffa most of d time
