Ace discovers he's Carmen's son. Aeron is really Ace's mother and Emon is Emkay's and Aerons love child.

Are there "fan made" missions that complete the story? I've noticed a couple, but they don't finish the story arc.

There are lots of custom missions out there. Evertything from historical trilogy missions to things specific to certain groups. I know of a few that tried to tie up the Azzameen Family story, but don't get your hopes up.
My version is much more fun.
Now if LEC would release an expansion pack...
