Good question. Bounty hunters are actually quite powerful (175HP and 15 Attack). I think Dark Troopers will do fine, other than that, I don't know. Mounted troopers would be a good bet. Anything but Jedi/Sith (as the Bounty Hunter is their counter).
get three times as many jedi then there are bounty hunters. that always works
Air Units are good as long as there are no anti-air units to take them out. But what I use most is the mech striker that is specialized in taking out troops. Those and mounted troopers as well are very good at taking out bounty hunters.

Mechs that are good vs troopers seem to do well and their fast enough to get into their long range. Fast enough. Mounted troopers also work well.

Mounted troops are pretty effective!
Mechs are another good way to counter Bounty Hunters.
Especially if you have 4-5 of them...you can take out most troops that way, except jedi...where you'll need Bounty Hunters to take them out.
The anti-troop mech is the best unit for taking out most kinds of troops.
